Just treated myself to an iPhone and wanting to put some videos on it but none of them are mp4 encoded.
What's the best free software out there to convert the files to mp4?

use handbrake mate great bit of kit
all i change is the video quilty from 60% to 62.25% and leave all other settings alone and this is good enought to play on my 40" lcd if you want to save space then leave at 60% mine uslay come out at 800mb to 1.2gb

normal for me is 30 to 40 mins mate
any converting tool will take its time
with handbrake you can use a que system so wue them up and leave it to run and if you do end it before they all finish it asks you when you next start handbrake if you want to start from where you last was very handy
i just converted over 350 films in one go took a long time but worth it using this and its not let me down
