Here is my Matrix Theory.
There is no doubt that Neo is not in the real world when he kills the sentinals - he's only human remember! I fully believe they have NEVER left the matrix. The matrix was built for control but the problem is the human brain cannot accept a perfect world - it senses that its wrong and rejects the programming. So, we have the imperfect world which keeps 99% of people at bay. However, there is 1% of the population that are still not convinced and still reject the programming. It stands to reason that the machines would create another 'matrix' level that would allow those clever-clog brains to 'wake up' or at least THINK they have woken up. These humans then spend a lifetime fighting a cause which they loose as the machines allow them to win for a while (until pop = 250,000) before nailing the lot of them and restarting the cycle. Its a perfect level of control as 99% of the population are happy in the matrix (like the world as we know it), 0.000009% happily accept that they are free from the matrix and rebelling and as such it all works becaue of course everyone is actually plugged in and nobody has 'woken up' or 'rejected' the programming.
Of course, there is one problem. Neo is showing signs of being the first human, or the 0.000001% of the population that can see through the Matrix and accordinly I believe in the next film he will wake up for real and in doing so could trigger the total collapse of the Matrix and alls its levels.
