IF on PC
go ...
Tab (pip boy opens)
- click weapons
- click the weapon you want from the list... then exit pip boy.
Or hot key them... So in the pip boy menu press a number 1 to 8 and then click the item (i.e. gun).
when you are playing normally, use the 1 to 8 keys to toggle through the weapons without needing to use the pip boy.

I've highlighted what I want and it says equiped yet when I go back to the game I'm still not holding anything.
Theres 9 boxes when I click R2 I think it was whilst in the Pip Boy but I can't seem to work out how I'm supposed to select a weapon to use.

Just tap fire after you have selected it and gone out of your Pip boy back to the game. Sounds like you just have it holstered.

I only realised the other day, that if you holster your gun mid fight, you can sometimes get them to stop attacking you.

When I resume game I just get a click noise when I press R2?

I was scrolling through the pipboy properly!
On a positive note, I've started again as I installed the trophy update. Got me 3 trophies already
