I'd imagine you'd need to let them know in advance tbh

There's an etap with no staff, you put your card in a machine and it prints your room pass-worked well when I got across at that time and was only about €30. It's in the same place as all the other hotels so easy to find, 2mims off the tunnel or ferry

Also Formule 1 hotels; similar to etap but they aren't exactly spectacular places (one in Calais is a bit of a concrete block prison).
As said though, anywhere decent just let them know in advanced; the receptions are usually staffed throughout the night anyway.

My parents used to have a house in South of France and used to use Etap and Formule 1' for an overnighter on the drive down.
Obviously they are very basic but the ones they used to use were always really clean etc. Ideal for a stop over.
If you want something higher spec just book in advance and let them know you'll be checking in at 3am. Hotels are staffed 24hrs, and you can check in whenever.
