Can anyone reccomend a decent software for backing up DVD's i have?
I want to store them on a HTPC, i want to keep full quality but need some software to remove the protection

Have a look at DVDShrink, otherwise Handbrake if you want to extract and compress.

are there any others? DVDShrink appears to be taking about 45 mins per DVD? is this right?
Also how should i be ripping them as ISO or into Audio and Vido TS folders?

45 minutes sounds about right, but i recommend that you strip the DVDs of excess audio/subtitles and special-features you don't want to save on disk space. As for the format, it all depends what media software you're using for your HTPC - XMBC supports iso's/vobs, WMC needs a bit of work although you can use My Movies if you don't mind paying for it.
What's the reason for not compressing the rips? You could easily compress them without loosing any noticable detail yet save a third/half (if not more) on disk space.

i use a combination of DVD Decrypter and AutoGK to encode DVDs into XviD files. It takes a while, but, you can line up the jobs, and just leave it to encode through the night.

It'd be quicker to download them than rip and compress.
