If I Jailbreak my iPhone 4 will all my Apple downloaded apps still work?
What will happen if I sync it onto iTunes to upload music onto it. Will it reset to Apples 4.0.1 setting?
And how would I get it back to normal iPhone 4 as it is now if I wanted to? Would all my apps dissapear again?
Sorry for the questions. First iPhone, first Jailbreak.

Yes.
It will sync as normal.
You can restore it at any time to in iTunes to put it back to normal by pressing restore.

for anyone with an iPhone 4, Ive just downloaded 'WallpapersHD', which is a cracking app with plenty of crisp looking wallpapers.
Your browse the wallpapers (stored on the server), then hit the save button for any you like.
highly recommended, and its in Cydia.

Is that just on the standard repos or do you need to add a source to get it. Can't seem to find it, but I think I'm having issues getting onto BigBoss anyway...

Looks like Apple have a fix for the web jailbreak. Wonder if they will release it as 4.0.2 or just put it in 4.1.

Considering 4.1 is now beta 3 (IIRC), I cant seeing 4.0.2 coming out.

I've just updated my 3GS from 3.1.3 to 4.0.1, then jailbroken again, and that's all gone well.
Only thing I'm cunfused about though - the old things I had downloaded through Cydia - SBSettings, operator logo, other small touches - I guess I need to download all those again?
If so, I wish I'd written a list of what I had first

happened to me when i installed a gameboy emulater. i deleted it and rebooted the phone and it was fine again

Yup - happened on mine when i retored using Apt-backup. Just reboot, resync, reboot and it should all sort it self out

Fraid you will have to reinstall. A good app to grab is Apt-Backup. It backs up all your jailbreak apps and then after you upgrade and reinstall it will reinstall all the apps you had before.
Note sometimes the restore fails so I always make sure I ssh the backup file which has all the apps to install in...
~/var/mobile/Library/Preferences/
backup the 3 filesaptbackup.cydiasources.tgz, aptbackup_dpkg-packages.txt and aptbackup_openssh.tgz
