And how are Apple making money off this? Transaction fee?
They aren't. Not directly anyway.
They were pretty open in the keynote about not gathering anything at all, including purchase history.
As far as I can tell, it's simply a service intended to help push their products.
Same way they don't make money from people taking pictures with their iPhone or sending emails or anything else, really, short of buying digital content.

From the reports coming out yesterday Apple will be collecting a fee from the banks for every transaction

In that regard, what's apples current market share in relation to all smart phones? Is it worth investing for the relative amount of people with brand new iPhones compared to all other phones?

Really? Either I misunderstood Tim Cook completely or he did his best to sound like this wasn't the case.
Banks won't be giving Apple anything without getting something as well. This means consumers will be covering the fee in some way.

I didn't think he said anything about the financials in the keynote (why would he). He did say that Apple would not get any details about the transaction like what it was, how much, where etc i.e. the privacy side of things

Pop an Apple in your ass, soon sort that out.
(yes the capitalisation of the word, "apple" was deliberate)

As Rob mentions, it seems there will be an Apple Pay fee with percentages of it going to card issuers/banks and Apple - was always going to be the case though.
